When you transition to group-based licensing, Microsoft provides a specialized "cleanup" workflow within the licensing interface (accessed via the Groups or Licenses section). If you select the group that now has the E5 license assigned, you can use the "Remove direct licenses" feature. This tool is designed to scan the members of that group and remove any redundant "Direct" (individually assigned) licenses that match or overlap with the group's "Inherited" license.
